Maktab Sains Paduka Seri Begawan Sultan began as Sekolah Menengah Melayu Pertama (SMMP) in Brunei in 1966. One year later, which was in 1967, This school first introduced the upper secondary level.

In 1969, This school was moved to Jalan Muara and sixth form classes started. On 23rd September 1971, this school officially named as Maktab Melayu Paduka Seri Begawan Sultan. It was officially inaugurated by Al-Marhum Sultan Haji Omar Ali Saifuddien Saadul Khairi Waddien, the 28th sultan of Brunei.

Bilingual Education Policy was implemented in 1974 and English medium classes was introduced. Four years later, the concept of institution providing science education was initiated. The school was then renamed as Maktab Melayu Paduka Seri Begawan Sultan/Sekolah Sains. Hostel facilities for both boys and girls were provided for students of high achievers from every corner of the state, irrespective their socio-economic status.

In 1985, The status of t6he school was raised to that of a college to acknowledged the inclusion of the sixth form. With this, the school was then again renamed as Maktab Sains Paduka Seri Begawan Sultan. Several years later, Maktab Sains Paduka Seri Begawan Sultan moved to a new campus in Kampung Rimba, Gadong because of the premise in Jalan Muara needed renovation.

On 2nd April 2005, Maktab Sains moved back to its old site after 11 years. Since 2007, the form 1 (now known as Year 7) students were scheduled in the afternoon session due to the shortange of classroom. In 2008, Both year 7 and year 8 were scheduled in the afternoon session.

The year 7, 2008 were the first batch to try out the new scheme of work for SPN21.
